The arrest warrant was issued after the CS failed to appear in court to testify in the case against former Treasury CS Henry Rotich.
The Former CS was required to appear in Court on Tuesday.
Munya in 2019 is said to have provided key information regarding the Arror and Kimwarer Dam case that has been pending in court for years.
The dams case saw Former CS Rotich kicked out of office.
In March 2019, Munya told police that a senior cabinet official had called him twice pushing for approval of Sh4 billion for the two dams that have been at the centre of controversy.
He was required to testify in the case to provide key information that would aid in the ruling of the case.
